I will have gone to two undergraduate institutions and I was wondering if it was acceptable to get a letter of recommendation from the first school as well as the second. I'm doing research in my first school presently and I feel as though I could get a strong recommendation from this professor.

Absolutely, people get letters from REU profs all the time, which is basically the same thing.

What kind of university are you going to presently? If it's a small 2-year school, I might worry a little bit about the name recognition. Also, if your professor doesn't have a PhD I'd worry. But other than that it's perfectly fine.
